This picture (courtesy of Gamefront) shows that the Bonus disc provided with The Wind Waker will only run in 60hz mode, so if you're stuck with an older television, maybe its time to consider an upgrade.

Everyone's going to slag Nintendo off because of this, but we don't know why the game is 60hz only.... I doubt they couldn't get it to run @ 50hz.
